the rootfs has only 200+MB , and I used most of them
there's 5.6MB left, so i wanna flash it (restore it to the factory) in order to get more space.
here's my question, can i use offical nokia software updater to do this?

No, it will be empty. But your preferences will be still there, and everything, which was stored on the 32GB partition, too.
Flashing the image and also the eMMC with flasher3.5 will remove EVERYTHING, like a full factory reset would do.

so i don't need to FORMAT the 32GB on my laptop?
i ask this because i can see N900 disk which is named "Nokia N900" on computer.

for a clean install to wipe everything off the phone you should use maemo flasher 3.5 to flash your n900 and your emc
there are many guides on how to do this and where to get the firmware and emc files from mate
as zehjotkah said nsu will leave all your preferences and passwords etc stored
