yes, you are right, you'll have to flash both the eMMC and firmware to get into the out-of-box state. Flashing with the "vanilla" then the latest firmware (or any) is fine as well....

It'll be removed from the status area if none of the IM accounts are enabled. However, u can still access that "page" in Settings > VoIP and IM accounts, try to enable one account and it'll be back...

You should be able to "navigate" around without any internet connection if you already have the appropriate maps installed, however, voice navigation on ovi map is still not available for n900, so...

Bunanson's guide works for me. I just downloaded the maps and voices on a XP 32bit netbook. Since I was already charging my phone through USB, I just switch it to mass storage mode before firing up...
