I imagine /etc/hildon/theme symlink got broken when /usr/share/themes was removed. Re-installing the packages will not have restored it. Going to settings and selecting a theme might do the trick.

After hearing that the boot video of the n900 could be changed I could not resist in doing something alternative for the community. I have no idea where this video is located in the file...
