The strange thing happened after I did move my specific *.directory and *.desktop files to symbolic links. I haven't got a continuously rebooting n900, but it was never showing the menu again... GUI...

If you want file manager to see the whole filesystem then all you have to do is create a link to it. Run xterm:
$ ln -s / MyDocs/root
then you can browse anywhere you want.

You should be able to turn it off completely by renaming /usr/bin/metalayer-crawler to /usr/bin/metalayer-crawler.deactivated and either rebooting or killing the metalayer-crawler process.
