Sure, forgot to push.

So the log says the new version only gets 992 instead of 1000 in the first time in your case.

Possible reasons are
1) sorting conflict with offset, limit
2) CallModel...

I never met that but seems the Tracker is not working properly, which is a system service to manipulate the database.
Try to make sure if you can receive or delete sms/contact, and try to reboot.

I tried gtalk, which works.
I'll try skype later, and possibly fix that.
For facebook, I'm not sure if I can use vpn/proxy to get over GFW in China, if I can, I'll try ways to make it work.

Failed open "/root/.commhistoryd/ids.dat"

also happens to me. But if you run
touch /root/.commhistoryd/ids.dat
to create the ids.dat file, it'll be gone.

One way to check if it's still working is using top command, and check the top cpu usage. If it contains tracker, I think it's working on that.

It'll be slow if you have many sms to backup, and...

For your problem, if skype uses the same number with phone, I guess that's the problem.
the util groups messages by number only.
so if possible, some kind of group id...
