Depends on material you are transcoding on fly e.g. transcoding HD material is always more resource hungrier than transcoding non hd to n900. Take a look this thread for settings to change it not so cpu heavy (of course quality will be not so good). IIRC there might be some guides in maemo.org wiki knots page.
