Did you set the radios and screen off at least at the end of the discharging ? During the chip calibration process the battery needs to get lower than some value (can't remember) to be considered a valid discharge. Probably BME is shutting down the device before that.
Edit: and be aware that you don't need bnf to calibrate the chip. It is only a script that collects and shows the data.
