The only similar experience I've had was with intellisyncd (Nokia Messaging) going crazy after a disconnection (nothing to do with CSSU or kernel, obviously). My solution was to kill it on ifdown.
I will try but I dont use Nokia Messaging

I upgraded to 49 and no text messages now. Keep getting Yellow Bar across the screen with message:
"Unable to receive or send new messages.
Device storage full.
Remove data to free memory."

The screen will not turn off (standby) with that message on screen and the text message I tried to send is not in the "Conversations" app so I cannot stop this without a reboot of my N900. If I clear that message it returns moments later and turns the screen back on.

I am certainly not out of storage
Nokia N900 = 2.45GB available
Memory Card = 29.71GB available
Memory for installable applications = 1.13GB available.

EDIT: KP update which came through Dec 09, 2011 eliminated this problem.

Bingo! Confirmed, that installation of busybox-power cause "mysterious" ancient_legendary_epic_f****n "shutdown instead of reboot" bug (courtesy of don_falcone, he did tests). to be more precise, combination of kp + cssu + busybox-power does. No testes were made without CSSU or KP, but KP + CSSU alone doesn't cause this issue.

I'm sure, that iDont will fix it ASAP - still, any info about possible "why it happen" may be helpful, so feel free to posts Your finding here:

Then I have some funny message for you
KP49 + CSSU_T + Busybox-power+ sudo reboot = just rebooting normal

edit: Almost normal then: when hildon-home was loaded got a message: Warning: A unexpected reboot occured. Your custom kernel settings were NOT loaded.
