I just have experienced similar issue - gallery not showing new images copied or downloaded to device. Same images were present and can be viewed through use of file explorer like Filebox.
Using tracker-info I notice tracker has not indexed these files correctly as media files, but as some "data" files.
My user-dirs.dirs file was corrupted, not pointing to the relevant directories for media saving. After correcting user-dirs.dirs file to its original, I just needed to re-upload/save media files in question and they were correctly indexed as media and saved in relevant directories. No need for tracker reset.
Ofcourse old incorrectly indexed files WILL NOT show after one just corrects his user-dirs.dirs file. They are ALREADY in tracker DB, and they are NOT indexed as media files. Moving them between directories won't change the tracker metadata and make them appear in Gallery. I think users here reset their tracker unnecessarily thus losing their messages and contacts. Just re-uploading the files not shown will do the trick.
PS. I think installation of Panorama was what messed my user-dirs.dirs file, as it was immediately after it that I notice the issue.
