One more update: even though the time_to_empty_avg on the second device is insanely low, the device keeps discharging very slowly. With the same battery.

Well, I've reflashed the device, and surprisingly, the uptime now is more than 9 hours on standby! This might suggest a software drainer, mightn't it?

What would be the best way right now to find the guilty one? Installing and observing and eliminating the possible causes?

Not really I simply I've had no time to play with my N900 recently, so I left it as it was. And I was surprised to see 9 days of uptime

It used to be 8hrs before the complete reflash. Now it more than 10 days. (currently - I'm checking it simply out of curiosity )

10 days? Impressive.
You are sure the charger is not connected?

It then seems to have been a SW problem, would like to know which!

I'll put my measure results here (and update it as I do more of them)
1. On stock + kp52, CSSU thumb, CSSU thumb + bme replacement the average standby current < 8mA.
2. After the nice -n 19 ... step the average current is 10,3 mA; 4,7 mA; 7,4 mA
3. After the full setup the results are similar.

I have no idea as for now. If I should find the cause, I'll surely post it here.
