You might want to first remove duplicate entries in /etc/sources.list, issue apt-get update and see if those errors about duplicate sources.list entry disappears. If it does but there are other errors like GPG, you could probably try and manually import those. I don't know if it would help but I guess it wouldn't hurt to try.

I'm guessing without those errors fixed, apt-get may continue to use old lists hence you cannot upgrade because there's no new versions available.

first remove duplicate entries in /etc/sources.list,

I dont see a sources.list file insystem/etc folder

Try disabling or removing repos. The output suggests that you have too many open. Usually the ones with NO_PUBKEY are either now obsolete or down.

Also when you are trying to update apps via HAM ensure you have the CSSU repos disabled.

I have the same but only in HAM not in FAM
