I came across a little trick to get things aligned, but it is a little complicated and not really what you might look for:

In case you move things from one desktop to another, the OS positions them for you on the 'new' desktop you move them to.
If e.g. you move contact or application shortcuts from one desktop to another, they get aligned pretty nice, depending on what already is on the other desktop and where (speaking of the vertical axis) you move them.

Did the trick for one of my screens

Amen. You have to push the little blighters around with pinpoint precision, and even then they're out of alignment when you take your finger / stylus off. It's like Windows 3.1 all over again!

Adding icons to the desktop one by one lines them up nicely, but with too much spacing between them for my liking.

What would be great is for them to 'snap' to a grid with >1 pixel granularity so you could shove them around with abandon, and still have them line up.

very nice corwin and I did know that little trick but my prob is that I wanna have the icons in specific places and that's very much impossible without some kind of coordinates

someone created a grid-like n900 wallpaper background - i found that very useful

Not sure, but i hope he put it on N900-wallpapers

(I don't know if this is still relevant, found this thread with google)

In /usr/share/hildon-desktop/transitions.ini I found the relevant entry:

snap_grid_size = 4
# Set to 0 if snap to grid should be only happen when widget is released
snap_to_grid_while_move = 1
Default grid is 4 pixels, 8-16 works nicely for me.

you can do that.
or you just download "tweakr".
with this little tool you can:
- snap icons to grid -> no, small (8px), large (16px), huge(32px)
- edit desktop bookmarks
- change behaviour of powerkey (short/long/double press)
- disable/enable opening camera lens cover unlocks device
- having new profile presets

i think it's in testing or devel rep but i haven't got any problems yet

that's an idiotic place to put such option in, indeed... I'd never search it there :-/ What about /etc | /home/user, Maemo developers?

can't tell, sorry.
but what i can tell you is that i'm using this tool since it's in devel and hadn't any problems yet - and i'm not the only one. (didn't hear anybody had/has problems with it)
