Turns out the problem is caused by the activation of the USB networking interface in the preinit script. This part of the script is NOT necessary for Harmattan startup, only for Nitdroid but it was left there by mistake as I did not realize it might cause trouble.

Possible scenario for the problem is that the SIP application searches for the first available network interface and binds itself there. If the USB interface is configured with an address, even when not in RUNNING state, it will still latch to that and not to the GPRS or WLAN interface it should use.

Correction: copy the original /sbin/preinit script to /sbin/preinit_harmattan
I am still facing SIP account creation problem under ubiboot and Openmode kernel. So I thought I would give a go at this solution.

Juiceme, I can still find these USB initialization in latest Ubiboot; is that intended ?

EDIT: and it worked ! I commented out 2 lines as suggested few post before.

Yep, this is how I found out
When interface was if down/if up or just switched wlan-->gprs and/or vice versa, then it worked. This brought me to investigate the ubi scripts for some interface commands and voila.

Yes thanks again ...

May this could have been fixed itself by a meta-package upgrade ...

Now wondering can openmode kernel have side effects with gps ?

What kind of problem you refer to? (in general I would say: No)
