With the new firmware, the default is ordered alphabetically by name (other than the first few built-in apps). As far as I know, there's no way to change that to order by last-modified instead.

I saw, but alphabetical is not even half, after "p" follows "b" and so on...

On mine, the built-in apps (Notes, PDF reader, File manager, RSS, Sketch, App manager, Blocks, Chess, Mahjong, Marbles, Backup, Tutorial, X Terminal) are unsorted, the rest are in alphabetical order after these.

You can manually set any order you want . You'll need to edit the applications.menu file at /etc/xdg/menus/hildon, or (which would probably be better) copy it to /home/user/.config/menus/hildon and edit it there. The <Layout> section defines the order that applications appear (any not specified will be put at the end in alphabetical order).
