I have a bunch of batteries that I got with some of the N900's I bought.
I think my current battery is nearing the end of its life - I need to charge it once a day even when I am not using a lot of wifi or gps.
Used Modrana today and within one hour the battery was drained.

I just installed battery eye to keep track of battery use and hope this will make it easier to decide when to replace the battery.

Any suggestion how to determine (best / fastest) which of my batteries are still fresh or need to be replaced?

Use BNF to check calibrated battery capacity after 3-5 battery cycles?

Installed BNF - interesting app - the battery I am suspecting to be bad gives the following result:

Voltage 3974 mV
SoC 98%
Charge 2002 mAh
Full Charge 2044mAh
Temperature 29C
Status: Discharging
Current 300 mAh
Remaining time @300mAh 576 minutes
Average remaining time 512 minutes
Calibrations needed 1 VDQ: 1

Capacity seems to be very good but it appears to be discharging at a high rate.

The software needs to calibrated first. Some full charge/discharge circles will do that.

Hmm. It will take a while then to check my 13 batteries...

I charged / discharged the battery twice and bnf still prompts " Calibration needed: 1" - the program mentioned this the 1st time as well. Is the "1" boolean and it just needs more cycles or is there something else I need to do?

Did you set the radios and screen off at least at the end of the discharging ? During the chip calibration process the battery needs to get lower than some value (can't remember) to be considered a valid discharge. Probably BME is shutting down the device before that.
Edit: and be aware that you don't need bnf to calibrate the chip. It is only a script that collects and shows the data.

No I didn't - I ramped up all services that consume energy to speed up the discharge until 'low battery'. So enabled WIFI, GPS (started Modrana) and screen as bright as possible.
Will do the same now but after low battery is mentioned I will disable all services and screen.

Or you can stop bme but in this case it should be a good idea to monitoring the discharge in order to prevent battery going down to dangerous level.

Just use it normally and it should calibrate. Never had issues. After 3-5 cycles you should get pretty accurate results .
