Anybody know where:

/var/lib/install/etc/others-menu/extra_applications

went in IT2006?

Sure:

/etc/others-menu/extra_applications

I suspect that in general, the only path changes are to remove the "/var/lib/install".

That was driving me nuts. Do you know if there is a "directory tree" posted anywhere? Does it follow the Debian standard (if such a standard exists)?

Yes, it largely follows Debian and the FHS:

http://www.pathname.com/fhs/

Other places to look are freedesktop.org for their desktop specs, some of which are used.
