Hi!
I set $HOME/; as a nowatch diretory to avoid, that any file in my
home appears in the mediaplayer or mediabox.
However the subfolders inside are indexed. I have to set the
subfolders as nowatch, too. Is that normal?

That is normal, adding a directory to the nowatch list makes files in that folder not appear in the media player, but files in subfolders will still be indexed.
