I don't think you can remove a single contact since it's encrypted, instead you would have to delete the entire list. you can do so by opening the file prefs.xml in:
/home/user/.java/.userPrefs/org/peterbjornx/whatsapp/storage/
and editing the line:
<entry key="CONTACTS" value=""/>
just remove the value of contacts so it matches my line
