Do you have the CSSU already installed btw? That's the first possible issue that I can think of, and it would make sense that it would conflict - because CSSU includes all the modifications that modified-hildon-desktop has.

If I'm not mistaken, the modified hildon-desktop you're talking about specifically addresses the slow kinetic scrolling in the application menu. It's "smooth" either way, but faster and requiring fewer finger flicks to reach the end of the app list when modified.
If you're instead looking for some magical package that will make hildon-desktop less jerky under heavy CPU load, you're barking up the wrong tree.
