Well the more complete reset (clear device) seems to have fixed it for now.
Its quite confusing, other symptoms were:
-could not make a backup (error msg was "not enough space on device")
-In data storage mode would only mount read-only on Linux (but not on windows)
Kind of erratic and probably not caused by the same issue.
I do wonder what the caue(s) could have been though...

For some reason my N9 thinks it is always connected to a PC.
The camera app won't start and downloads through the browser don't work because of that.
Soft-reset and re-flashing did not solve the problem.
Any ideas?
