The desktop files in /usr/share/applications are (or should be) provided by the installation packages of each application, so reinstalling the applications should bring their icons back. Removing launcherbuttons.data should get rid of any stale entries in the icon order configuration. Removing .desktop files from the user's local applications directory will get rid of icons not provided by application packages.
I don't quite get it. I tried reinstalling the apps. The same green icons appear.

I fixed it somehow , by full reflashing also erasing user data . I still think there's an application or a tweak that does this . I used to install like 10-15 apps from store right after reflash . Since last reflash I installed apps more carefully .

I did everything and none of them works. The green icons are still there. This is crazy!

I have the same problem, so I reflashed rootfs and emmc. One by one I will load up new software, and see what could have caused it. I'm leaning towards a tweak in N9 Quicktweak, inception, or unrestricted system-ui. I had just reflashed a week ago, and the above is all that I installed, so I'm sure I could find the problem.

newly reflashed the phone. Only installed N9 Quicktweak, developer mode, and utilities for developer mode. Green icons occurring. Strongly leaning towards n9 quicktweak, I didnt even open it. Time to reflash again.

N9QT don't do anything when you only install it without activating tweaks...

I got the same green icons, after full reflash when I by mistake installed all my saved application as USER from teraminal (dpkg -i)..
I also tried to reinstall this app from terminal as ROOT and from filebox (double click), but nothing help, Icons is still green...
I again did the full reflash and now installed all my app via terminal, but as ROOT... All work perfectly

    I didn't have rights for 80x80 folder under /usr/share/icons/hicolor.
Did chmod rights to same as other folders and I had all the right icons for installed apps back after reboot

Never had the "green squircle" problem; today is the first time. I can confirm that this method works. Thank you for sharing!

Could anyone explain a little more how to do this? What I did was: devel-su
chmod 004 /usr/share/icons/hicolor/80x80/ but I got permission denied.
