Recently I left my N900 running to long and the battery died completely. When I tried to charge it, it got into a reboot loop for about 6 hours before I unplugged it and it then booted normally. However, much seems to be wrong with it. Trying to launch the camera app or play a song with Media Player gives me an error that "Audio is in use by another application" even when no other applications are running. The phone seems to be locked into speaker mode. Alarms make no sound (these all seem related). But also, my IM accounts no longer connect, and my email won't load new messages. Web pages don't load either (both on wifi and 3G). Apt-get and FAM hang when updating the package list and HAM just hangs. Finally, the notification light no longer shows anything (I had a custom idle pattern in there).
I think the only solution is to reflash. However, I want to preserve all of my data, and if possible all of my installed applications. How do I do this? I really don't want to lose anything unless I absolutely have to.

download the prog onto your pc...
including any dependencies needed..
transfer them from pc to phone ...or pc to sd card and put it in your phone...
install the dependencies...
install the program..
run it.
back up what you wish to.
reflash.
of course ...
the big big BIG issue you may have is you should have utilized backupmenu a long time ago...
Before you ever began having the 1st issue with your n900...
since...
backupmenu cannot repair damage done...
But for you...right now...
it will make a perfect os snapshot of your fcuked up system.....
so you can reinstall it at a later date...
Backupmenu snapshots should have been done when the system was functioning nominally ...
and your issues... ...
I must admit ...are quite impressive...
they are like a lovely pretty-pretty cascading waterfall....
of accumulating things left unaddressed...
Leave it awhile longer ...
and tell us what happens next ...
film it if you can....
I have never seen an n900 handling so many issues as yours implode and suck itself into another dimension before
or take the sane approach and manually copy the non-systemic files you need to.
reflash.
reinstall your apps.
copy said files back.
and then use backupmenu to make a snapshot of an os that is actually functional.
before you go down the same road again....
