I was wondering if the only updates are found in the application manager and "check for updates." When i check, its a map update, but when i try to update it give a message saying "Unable to install. Software contains updates to packages installed from a different sources and is likely to harm the system. Contact software author." And my only option is to hit ok.

Yes, this behavior of the application manager is really annoying. It refuses to update software that was installed from another location before. You can update the maps application by first removing it and then installing the new version.
