On that note. It appears layers have been added to the home screen. It's either that or I can't remember what the previous OS themes looked like. I never noticed attempts to make the icon bars look 3D in any of Nokia's themes before. Looks like at least one transparent layer.

When you type on the virtual keyboard if you hold the key for a moment then pull up it will capitalize, or do whatever shift - key does. Perhaps that is your problem???
the update is great IMO. Exactly what an update should be - again - IMO. Being overseas it is really nice to have Skype on the N800 now. Gizmo was fine, but costs more, and often the sound quality was bad. I hope to have a better experience with Skype! Googletalk always worked just fine - but only comp to comp. Gtalk2voip - haven't used that one in a while. The developer is really nice though!
Flash 9 is welcome, but UKtube plays utube vids much better than they appear on youtube - and only slightly more of a hassle.
I'll stop rambling now.
After your post I riffed a few sentences on the notes utility using the thumb pad and had none of your issues. In fact it seemed less painless then I remember. May be due to the sensitivity changes, IDK. Have you looked in on the "Text input" settings in control panel?
