Almost certainly this is related to installing/uninstalling powatool. Any ideas short of reflashing?

Have you rebooted? Is is a genuine Nokia battery?

I have checked the actual level using grep percen, and I get true readings that way, while the icon is full. At the low threshold it suddenly drops to nothing. Wierd.

Very weird - is the battery level shown in the system menu incorrect as well?

I wonder if this is related to my issue?
    http://talk.maemo.org/showthread.php?p=579531

The battery icon is full, but when I run: "lshal | grep percent" it says: 77

I had Load-Applet installed, but un-installed it (along with some other apps) after I started having issues...

Looks like there are some bugs related to the N900 battery reporting:
    https://bugs.maemo.org/show_bug.cgi?id=7636
    https://bugs.maemo.org/show_bug.cgi?id=8293

Hopefully this gets fixed in PR 1.2
