As far as I understood reading the wiki page about updating there are 3 ways: flashing, NSU, and from the phone itself.
While the first 2 are more or less equivalent and there is need to reinstall the applications on the phone, the third method, on the contrary, leaves the applications undisturbed.
I am not expert about Linux, so I would like to ask:
1) which method is preferable (I mean "cleaner") to update?
2) the update on the air is something "dirtier" from the operative system point of view (I mean: is it leaving the operative system "heavier")?
Sorry if the questions appear to be stupid, but I would like to clear my mind about that.

From an engineering point of view, flashing/NSU are better. The OTA method can leave behind configuration files/settings and obsolete packages. After flashing you're left with a known and tested configuration, and no leftover remnants.

From a usability point of view, OTA is definitely better. The obsolete remnants will be pretty insignificant, and the lack of need to reinstall/reconfigure things (and the smaller firmware download size) make it much less inconvenient.
