rootfs is EXT3, optfs is EXT2, and MyDocs (the stuff that shows up in the mass storage area) is FAT. If I'm not wrong, which, honestly, I often am.
I don't believe the FAT file system supports files over 1 GB. So, yeah.. The best way to make that change is move everything out of MyDocs, reformat that partition to another filesystem, and stick everything back on. I'm unsure if there's a way to do it without moving stuff off your partition, but as far as I know, there isn't.
As for which filesystems to use, I honest am unsure. If you want Windows to support it, you can't use ext3 or ext2, not sure what Windows file systems the N900 can use other than FAT though.

lets hope the meego device will come soon with no such limit.
what is the file system of N900 built in memory? I can't copy larger mkv files for transfer. can i change the file system safely and without data loss?
