i dont know if some one else has the same thing as i have experienced just right now.
after clicking done on the desktop settings , screen blinks for a sec .

things i have modified after it started blink.
    1 - swappolube(proposed)
2 - installed tracker cfg and checked lowmemorymode and throttle at 10.

changed the transition to D4rK CSSU Transitions - Blur but again changed it to dscobsct .

now things i wanted to ask .
is it normal and does any one experience the same ??
if it is not then what could be the problem ?

I checked after reading your post and I too am seeing that 1 sec blink. I did the following changes recently ( 20 mins back)
    1) Installed tracker cfg and checked low memory mode and changed throttle value to 10
    2) Theme Customizer -> Checked "Use custom(fast) windows transition"

    yup, seems so
i dont remember the flickering (1 sec blinking) earlier.. would be interesting to know if anyone who has not installed tracker cfg is also observing this behaviour!

i have observed it at once when it happened/blinked
like that was a sudden change for me :P
so i am damn sure tracker cfg is the cause :P
