In combination, it looks like something's wrong with your installation.
Did the rootfs or optfs partition run full by chance? What does "df / /opt" say?
This looks like some environment variables weren't correctly set up. run-standalone.sh fixed this.
And this is probably the error that is hit when starting from the menu. It is a bug in Frogatto, but I suspect it is caused by an empty preferences.cfg file? "ls -l /home/user/.frogatto" to check. If so, delete that file and it should work again.

preferences.cfg has zero length. Remove it with "rm /home/user/.frogatto/preferences.cfg".
