I'm running version 1.2 on the default settings, single pane.

Hey, it sounds your installation is not finding the proper configuration file. By default it looks in /home/user/.config/emelfm2
I noticed similar behavior when i ran it as root, so i fixed the root (maybe that was your issue)... adding another configuration in /root/.config/emelfm2.
Edit : Its also possible theres a language issue... if you would, go into /home/user/.config/emelfm2 directory (if you dont see the .config dir then hit the H icon) and tell me what files you see in that directory. The default configuration file i copy is called config-en_US (for english us)
I updated the installer to force emelfm2 to force emelfm2 to use en_US locale (needed to see custom config). I will look into better way to handle localization but for english speakers the workaround should be fine (im guessing most people speak 'english icons'

Well OK - we are making progress.
I uninstalled, deleted the folder with the cache and settings and reinstalled the 1.2.1 version.
Still didn't work.
So deleted the GB file and renamed to US as you suggested and - success

Now while i have your (metaphorical) ear - i tried changing the permissions of the platformHTMLBindings.xml file. I get the message that I am not authorised to do it. Can this be done within EmelFM2 or will I have to do the chmod business?
I see your online, yep i changed workaround just a minute ago to force emelfm2 to use 'en_US' locale in version 1.2.2 but i cant test other locales at the moment so i hope that works well.
platformHTMLBindings.xml... hmm i see you can only edit that if you are root. By default emelfm2 runs as 'user' which is the safe way to do things. You can use emelfm2 as root but you should only do that if your careful. I made fixes for emelfm2 to 'find' configuration when run as root so if you :
go into xterm
sudo gainroot
then type 'emelfm2' it should launch emelfm2 with root privileges.
If you need to troubleshoot root mode, the actual configuration files for root are in /root/.config/emelfm2 and i should be forcing the en_US file even though i temporarily distributed en_GB file.
So try upgrading to 1.2.2 and -ONLY AS NEEDED- run emelfm2 in root mode and see if all the variations pick up the config correctly.
