is it possible to integrate custom transitions to each theme? ...so when the theme is applied the trasitions are changed as well...I tried to search over the internet but without any success... If someone is interested in working on this i will be happy to join...

yes it's possible
just copy transitions.ini into each theme folder
if the current theme folder doesn't has the ini, then it uses the default transitions

so i don't have to replace the /usr/share/hildon-desktop/transitions.ini file?
