Well, you have your user-dirs.dirs fine, so if you look at the file, the path of each file there is the one used by tracker, depends on the file, for downloads, MyDocs is not ignored, for audio, MyDocs is ignored.. Aghh.. Tracker sucks, this should be a fixed bug later on, it's getting really on my nerves.

Before you reflash, if you have apps installed, use N9QTweak Tweak KK IIRC to backup your apps...Restore them after flashing so the pain is reduced...You can also backup a tweaked phone...
But use Tweak KK to backup the .deb files of the apps that you have installed...Refer to PDF/Wiki for detailed instructions...
