i think nitdroid needs to register some charge going to the battery for battery level to be detected so charging needs to be done on device with nitdroid running.
other members of this forum can probably give a more detailed answer than mine and may even correct me but i believe this is the basic reason.

So it should continue to work fine even if I talk the battery out and swap a different one in ?

Edit : Works fine with a different battery .

Maybe this solution should be added to the F.A.Q for Nitdroid.

cmt-programming failed and no serial number on my mobile

If you swap an empty battery with the charged one, it will be shown as empty on NITDroid.

I have a broken USB port too.I just put the usb port on the charger and charge without problems in Maemo as same as in Nitdroid.

error bootloader sometime but almost failes , whats the problem with cmt-programming the failes part ?

is there any way to increase the available ram in nitdroid? i only have 90mb free

90 mb is good amount of ram even to run Asphalt HD

still

remove unuseful widgets will get you 3mb each widget

use default keyboard will get you 10mb more
